my question is who is (grace)sydney's daddy? is it ej or rafe?

Sami and Nicole became pregnant by EJ at the same time.

Sami never told EJ she was pregnant and had her baby while in witness protection. That is where she met Rafe.

Nicole miscarried her child, but faked her pregnancy and convinced pregnant teen Mia to let her adopt the child she was about to have and pass it off as Nicole's and EJ's.

Nicole found out through big-mouth Chloe that Sami was about to give birth to EJ's child, but EJ did not know it.

So, Nicole managed to switch Mia's child for Sami's and she is passing off Sami's child as her own. That would be Sydney.

Sydney is the child of EJ and Sami. But, Nicole stold her from Sami.

Sami brought Mia's baby home with her after leaving witness protection. Her name was Grace, but she died. Sami does not know that Nicole took her baby and left Grace in her place.

Just to add to bghwme's great post...Chad, Mia's ex-boyfriend was the biological father of Grace. I'm approximately 10 episodes behind but I don't even think he knows yet that she was pregnant. Someone who is current may want to clarify this.
